Image Reconstruction

Image reconstruction was mostly covered in chapter 5. It is typically performed during the scan with the vendor-provided software. Images typically come up on the screen as they are being created. After the raw images are created, they usually are saved in one of several standard formats, with Digital Imaging and Communication in Medicine (DICOM) being the most popular and standard. After this, the fMRI scientist downloads the time series data from the scanner and puts them in a format, such as the “nifty” format, which can be manipulated by one of the common processing packages such as AFNI, SPM, FSL, or Brain Voyager. The processing methods that follow work with the raw images coming off the scanner after they have been formatted for time series analysis.
