Motherboard Cut Out. Good cases will have a small hole on the back of the motherboard tray. This for easy access for when you switch out CPU coolers as some coolers requires a plate or other mounting method to be installed on the rear of the motherboard. This generally only applies to Intel chip users as they a use different mounting system to AMD.
Airflow. Cases are made to hold all your components and to also provide a cool environment for your parts to operate in. Some cases do this better than others by letting air flow throughout the case.
Fan mounts and dust filters are both used in keeping a clean, cool environment for your hardware. When looking for cases, find ones with lots of mounting options for fans and radiators.
Bottom line: A pc gets hot; find a case that helps get rid of this heat effectively.
How Big? Choose a case to match your motherboard size, graphics card length, CPU cooler high, wiring needs and cooling capacity.
If you have chosen a M-ATX mobo then choose a M-ATX case.
Graphics cards can be very long with their coolers so make sure your case can support its length.
Some CPU air coolers are taller than the average case; find out its height and check to see if there is room in your case.
Wires can be thick, if there is too much behind the motherboard tray your side panel wont fit on. To fix this choose one with enough clearance for the panel to slide on easily.
If you are planning to install water-cooling, find a case with radiator ports, tubing holes and enough space to fit it all.
Bottom line: Choose a case with great aesthetics, cooling capacity and enough space to house all of your components and more.
